Decided to give this a go. About 1/3 of the way through it if the puzzle numbers are to be trusted. A lot of these puzzles I've just stumbled onto solutions by accident which indicates to me that they're both too easy and more importantly, not telegraphed well enough. I'm glad they're not the kind of obtuse that stumps me to the point of giving up, but it's odd when just trying to figure out the mechanics through experimentation is enough to accidentally find a solution. I also really question the decision to have optional collectibles in a linear stage based quest with zero replay value, as I am certain I will inevitably miss one and be locked out of content. Seems like they'd have made more sense as hint coins like in the Layton games allowing you some extra direction or even to outright skip puzzles. Of course this would also require that the puzzles get harder, which remains to be seen.
On the whole I'd say the quest is an improvement over the first two which I had no interest in at all, but there's still a lot of room to improve. The idea of an fully puzzle based adventure game has worked before (Layton) but this particular quest has not been showing the puzzles at their strongest. Unsure if I'll finish it or not, but I wanted to get my thoughts out just in case.

Will it be good in future update to add gates that prevent player from finishing level until all previous rupees are collected?

Perhaps rather than a hard gate just a counter per area showing how many you could have by the end. That way they can still be optional but player will know if they miss one. The awkward design here has already been set in stone so that seems like the best compromise to make it more player friendly while preserving what's there.

The milestones are simple - 7 per area, including starting area. Exception is final area (9 rupees). Tips and Cheats section of database entry will be updated.

I think even if they're a consistent number per area a counter would still be helpful for keeping track and peace of mind.
Anyways, I'm at the 80% mark now. The difficulty curve has definitely caught up, though it's still a bit inconsistent. I have accumulated a handful of suggestions and criticisms relating to a common design element in your puzzles that being the letter and number counters used for password entry.
Despite having nearly all these issues at once, I could not bring myself to dislike the Sudoku puzzles. It's just that peak, only held back by ZC's screen size.

Updated as per suggestions.

Okay I'm just walled by puzzle 94. The hint seems like it ought to be simple but it sure isn't triggering. My assumption here is that:
Also realizing I don't think I've seen puzzle 95. Unsure if that's part of what I'm missing or if other puzzle numbers have been skipped,..

I'm not sure what the final puzzle solution is intended to be, but I'm also 1 rupee short so I suppose this is the end either way. Puzzle 99 was the hardest for me by far aside from the torus sliding tile puzzles which consistently gave me the most difficulty. I think my issue there was once again a conveyance one.
Overall my favorite puzzles in the quest were 98, 90 (hardest one IMO), and 51. I like puzzles that have me scratching my head for a bit but have a method I either instantly grasp or can learn by doing (oh boy did I learn some things about the torus puzzle). This is of course a tricky balance because it's hard to challenge the player with concepts they already know.

Yes I did make an account here just to comment on this thing. I'm not sorry.
I wanted to like this quest. I really did. I tried. Me and my friends on a voice call spent SEVERAL days on this quest and that isn't even a bad thing. But I really struggled with this quest for one reason and one reason alone. (well several reasons but you know). I stink at mazes. I really do, and Block 12 was miserable because of it (oh god don't even get me started on Puzzle 90, even though that wasn't even the most obnoxious puzzle here that honor goes to 68). I even wound up referencing this thread quite a few times when I got stuck, and overall it's the kind of experience that works way better with a team of people working together than it does on your own. That's how I played the other two 100 Words of Wisdom quests and they were a great time.
But then we reached what I think, I'm not even sure to be honest, is Puzzle 100, and I'm just like ok where do I even start.

First: Thanks for responding! I'm not going to lie, I wasn't expecting one. Secondly: ...I'm sorry I have to know the logic. I appreciate that you gave the answer, but I'm curious now why that's the answer. Can you enlighten me?
