Alright, it's getting there folks, only the final dungeon and secret dungeon to go. So, what about the tone and feel of the game? Well:

-The "Guy" in secret rooms will react in deconstructive ways. For instance, someone in a Super Bombed secret might note that his/her door sealing skills failed.
-There will be noticeable discord within Ganon's ranks. While you won't see rebels fighting your enemies, you WILL see some of his minions selling you stuff or even giving it away. All while noting how sick they are of his abuse.
-There are indeed twists in the story, and hints to what is REALLY going on can be found in the dungeons. On that note, minor spoilers:
Spoiler

-Those who DID play the Link Paradox may notice some references here and there.
--I even made a few jokes at @Gleeok 's expense :D
-Enemy placement is not random or based solely on challenge. On the overworld map, they have designated areas, and dungeons use a small pool of enemies. This does not mean that they can only appear in one spot, but you'll feel like they at least somewhat belong.
--Of course, this isn't absolute, the rule serves the game, not the other way around.
--Tektites also usually appear near a Gohma....usually.
-A few secrets will have hints, but when that happens, there's a reason for it. Mostly, you just search blindly for them as you did in the original Zelda.
--But expect also to have to use many of the new items, and not just the Super Bombs.
-Passageways and item cellars aren't used much, but where they are, they will fit with the theme of the dungeon that they are in. (instead of just being the same generic ones for each use)
Spoiler

-Lava does appear in the Death Mountain area, so avoid touching it.

Alright, that's it for this update, next and last one will reveal a few last features.

Due to the amount of dungeons in the game, I had to reuse some color themes

Palettes in Classic are super easy to make. If you want new ones I could make you some. Just shoot me a PM with kind of stuff you're looking for (dungeon themes, NES restrictions, ect) if you're interested.

That's what she said!! :D

I've got some enemy scripts that will let you easily place and/or spawn boss enemies at any location. The out of place looking Aquamentus in that screenshot for example. Let me know if you want it.

I agree, the problem isn't making new pallettes, the problem is pallette limitations.  There are only so many you can use, more specifically:

Spoiler

@Gleeok, eh, it's easier to simply adjust the tiles.  I may make a scripted quest in the future, but for this one, I want to use my creativity to work within limitations.  It's a great way to come up with ideas and one's quest making ability will be better for doing so at least once.

only 14 available pallettes, and some, such as Link's Pallette and Cset 4, aren't good for dungeons and will effect other things if altered that I may not want effected.

Are you talking palettes or CSets? Because there's only 12 CSets, but there's a crazy 512 level palettes for you to use, so you won't be running out of those any time soon. Only CSets 2-4 and sometimes 9 are meant to be used in maps because they change based on level palettes, although there are cases where using sprite CSets works okay. You can set level palettes under the appearance tab of the DMap editor and edit them under Graphics->Palettes->Levels. Hope that helps.

You know come to think of it, I was probably thinking in terms of the Zquest dungeon pallette viewer.  Oh well, too late to go back and change it now, I didn't re-use but a couple, and in one case, you'll barely even notice anyway.

I was think in terms of BOTH, but yeah, I was thinking a little wrongly.
