theryan: Well after the first switch room you can get two keys. One you can get in the block puzzle that you have to do before the key gets traped. The other key's path starts one screen below that block puzzle room. Push the eye and then then hookshot across the water. If you step on the water the block will go up. So avoid the water and it will lead to a key.
Edit: LinkMaster posted as I was typing this post:
LinkMaster: In the dark rooms, you have to let the light in by opening the curtain. Or really burn the curtains. Throw the fire boomerang at the curtain and the light will shine in. You will see numbers on the blocks. That is the order that you must move them in order to open the door.

Anyways, if you can't see the numbers, you probably have the trans. layers turned off in the ZC program (Because the numbers don't disappear). Go to Quest -> trans. layers and turn them on if this is the case. You need trans. layers in the game. But sometimes, people accidently turns them off. This may be the case if you can't see them. If trans layers in off you can't see things like the ghosts in Lorbi Graveyard, custom bosses, forest leaves, the back of the words.
^You probably accidently turned it off. By the way, if it was off the whole time, the game probably looked very ugly. O_o
