Something I've noticed a lot, but you use the EX buttons a lot for these puzzles; that feels a bit unintuitive and requires explaining stuff to the player. Maybe allow what buttons can be used to be set? (like you can use the A button, you can use the A or B buttons, etc). The A button feels like the natural "interact" button.
