They could work. If you want an example, play MMDWRDC and fight the boss of the Secret Facility which happens to be a sidescroller boss.

In Level 7 of The Prophecy, (Middle of the map, sort of, ... you'll find it.) I have a Sidescrolling level, with my first ever screen-by-screen custom boss. It's really, really bad though, and doesn't work right, but at least it's a start. To get there, just use the L4 cheat (4) to go all the way to the upper right corner of the tower, then scroll to the right to trigger the boss sequence.

Ages? Heh, you mean the real Zelda Ages game, not my first ZC quest...
Anyways, of course it's a good idea to make a sidescrolling boss. It can be something really cool and different. But it's not easy to come up with good sidescrolling bosses. And they're hard to make. MMDWR DC has a lot of sidescrolling action, but only 1 ss custom boss. But I think it's pretty well made so check that out if you haven't already.
