Playtesting my maps I went to a shop and bought bombs but they didn't show up in the item select screen till I killed an enemy carrying bombs and picked them up.

What item did you buy at the shop? Bombs, or Bomb Ammunition?

I used Bombs (Normal) both in shop and as Octorock drops. If you go to the shop before picking them up off enemies they don't appear in your inventory at all, so obviously you can't select them.
