By default he uses sprite palette 3 under Quest->Graphics->Palettes->Sprites.

Yeah. By default, he uses ESP 3 normally, but that can be changed. He's hard-coded to use ESP 4 and 5 when vulnerable to silver arrows and dead, respectively. Also noteworthy is that he affects CSet 9 as well as 14.

Can you explain what you mean by affecting cset 9 and 14? Are those csets overwritten by his cset in ganon type rooms?

Sets 9 to ESP 5 when he turns to dust
That's why 8-Bit Main Palettes are difficult to work with- things like Ganon and the Triforce load new CSets on top of your Main Palette (plus some things appear to be hardcoded to CSets 0-1 and 12-14).
That's why my 8-bit Main Palette doesn't alter slots 0-6 in CSet 0, 16-22 in CSet 1, or anything in CSets 12-14.
I'm only actually using slots 0-1 and 7-15 in CSet 0, 16 and 23-31 in CSet 1, and CSets 2-11. So far it seems to be working as long as I don't use Triforce (Whole) Cutscene Type 0 [Type 1 seems to work fine]. Ganon sounds like a potential problem though.
Are Ganon and the Triforce the only things that load CSets on top of your Main Palette? And can you tell me what CSet changes are caused by Triforce related items and cutscenes?

If interpolated fading is enabled, the regular Triforce sequence changes CSets 0-5, but it tints the existing colors rather than loading totally different ones. If fading is disabled, it flashes CSets 2-4 black and white.
The game over sequence uses CSets 13 and 14 for the red palette if interpolated fading is enabled, 3 otherwise. It also changes CSet 6 to turn Link gray, but nothing else is visible by that point.
Any enemy with a CSet from an extra sprite palette will load it into CSet 14; Ganon's the only one that'll do that even if he doesn't have one set.

Isn't 8-bit determined by the tile selected, and not whatever cset you've picked?
