...What? You will have to be a lot more specific about your question. Do you mean with layers? Or do you mean a tile directly north of another tile or do you mean a combo directly north of another combo?

I think he means layers, as no one could possibly be THAT dense as to not knowing how to place a combo/tile north of another. Anyway...

Data -> Layers.

Map: Place map number here

Screen: What screen on the map number above will "overlap" the current screen.

Layers 3 and 4 are above Link, but under flying enemies. Layer 5 is above everything but layer 6, and Layer 6 is above EVERYTHING.

Ok, well in the layer menu you have to assign another screen to another layer. So if you want to have 6 layers you will need 6 screens. Usually people use different maps so Layer0 is on screen 67 map 0, layer1 is on 67 map 2, layer 2 is on 67 map 3. And so on and so on. Then from the little box by the minimap you can choose which layers you can see and which layer you are editing. And any tiles that have an X as a pixel in it means that the X part is not really there but if you put the combo on layer 1 while layer 0 has grass the grass will show where the Xs are on layer 0.

Ah was typing while Majora posted, also for more complicated stuff like this look around this tutorial:
