Progress: Made it to Level 3.

 

Problem: What do I do at the bottom-right screen of the Lost Woods (The screen where the dialogue says something about looking for a certain tree. It's the southeast screen of the woods)?

How do I open the palace in the desert?  Not sure what the switch in the cave did

Just keep hitting the switch until a treasure chest appears. It contains the item that will give you access to the fortress.

You can walk on normally unwalkable terrain on that screen on the bottom right part. Try slashing a tree around there.

Cant make any progress at all in the Ancient Palace. Locked doors and closed one way doors… Whats the first thing I have to do?

pic 2 (straight road)...arrow up on the top right of the area (there is a hint on the screen previous with the one tree with the eye)

pic 3 (with the tree guy)...the switch to get is on the screen one to the right
pic 4 (with the spike)...you have to stand on where the spike is resting to warp

Starting from the left, horizontally:
1st: There's a bush on the unwalkable terrain. Use the hookshot to grab yourself to the left side of it and slash it. It will remove the rock to the top left side. That spot up there has a warp spot that blinks on and off.

2nd: The screen to the right shows what to do. If you notice, only a single eye of the trees has an eyeball. Use your arrows on the corresponding spot on this screen.

3rd: Go the the screen to the right. Notice that the first tree from the right has a wrong tile (his right eye). Hit it, and that will remove one of the rocks on this screen.

4th: Notice the line the trap moves on. Its top-most spot has a grass tile instead of the common rocky one. That grass tile is a warp.

Well, you have to start going to the left from the entrance. At the end of the line you'll find a switch that will open the shutter to the right of the entrance. The right side itself will lead you to a key, that will allow you to open the locked door to the up side of the entrance.

It's quite straightforward, so I assume you're stuck somewhere on the left side. Give me a screenshot, or tell me on which room you're stuck and I'll help.

1st: Push the black rock to the LEFT.

2nd: That's kinda tricky, actually. One screen to the right, there was a tree you must have burnt in order to reach here. When you burnt it, you also removed a rock from the previous screen (so the tree was 1 screen right, the rock was 2 screens right). So, go 2 screens right and now that the rock is gone, you can start walking on unwalkable terrain to the bottom side.

That's the same as the one Canaan posted above, so we can use the image he posted! Notice there are 4 screens below this one. One of them has 3 black rocks, which you need to push on specific spots. The other 3 screens show hints of where you need to push them. For instance, the screen directly below this one has an empty rock spot to the bottom left of a bush.

Finally finished Deku Palace. At least I thought I did until I found this room. I seem to have missed a key.

http://postimg.org/image/m0wml4krn/ Did you get the key on this screen? I think it's the one most likely for you to have missed. Otherwise, there should be unexplored territory on your map.

 

EDIT: Just to be safe, Deku Palace is practically an overworld, meaning that you can push the map button (default = space, I think) to see the whole place.
