How do I make a part of a combo be in a different layer than the other?

How do you mean 'part' of it?
There's no way to do this. You can make two combos, one of which has some of the attributes, and one of which has the others. If you want the 'ground' portion of a combo to be walkable and the 'floating' portion (like a pillar or a treetop) be above Link (which is what I'm assuming you want to use it for, though you might be wanting to do something else), then you need to have two combos, one of which is the ground portion (can be literally anything), and one of which is the portion that should be layered over Link and nothing else. Make sure that you use the transparent 'colour' and blacks in the right places when using those tiles.
If not, what are you trying to do? It's normally useful to give that information when asking for help, since there might be a much simpler way of going about what you're trying to achieve.
EDIT: Ninja'd for the first time in a while. What I say is still valid, though, I think, just a little redundant.
