The trick of tiered secrets is holding the ctrl button when clicking on a screen's secret combo to give it a flag when it appears. Note that tiered secrets are however not permanent.

Clarification on tiered secrets - if you have permanent secrets (Overworld or Interior DMap), then only the first 'set' of secrets will be permanent.

I had no idea you could do that! I've always assigned inherent secret flags to my combos when I use them for tiered secrets.

Go to YouTube and look up Teamudf zquest tutorial q and a. He covers tiered secrets in there.

That's because the wiki is down for some unknown reason. It is happening to everyone. You can still access it through archives online, however.that link still didnt work...
