This issue is really begining to annoy me.  

 

Most of the time when I delete tiles, (By hitting the DEL key) those tiles become blank tiles,  But every now and then the tiles themselves vanish and the space is filled with the data from other tiles (as If you deleted text in word processor.)

Is this a bug or am I missing something?

Is it possible you were holding shift when pressing DEL? This is a separate command and removes tiles while offsetting the tile pages following. It has a separate warning from the normal delete, but if you're mashing through menus while going through the motions that could go overlooked.

Like Moosh says, Shift+DEL in the "Select Tile" window will display this "Remove Tiles" msgbox:
 

Remove tile #####?
This will offset the tiles that follow!
