A lore menu makes a lot of sense to me. I don't think anybody liked the library sidequest in Minish Cap, so why bring back those painful memories, right? 
I suppose if you wanted to keep the library as it is you could still turn the books in for a cash or xp reward, but their lore stays in the menu.

I think moving it to the subscreen makes a lot more sense, almost like a "codex" in modern RPGs. Plus that allows players to review the lore at their leisure.

I agree with the survivor's shelter idea. Make the shelter hard to find, but easy to access once you find it (E.G Warp inside the shelter).
There has to be at least some survivors of the "purge".
Hell, even put a shop in there, for all your potion needs.
