Layers 1 & 2: Objects placed on these layers will go under Link, and also enemies that walk on the ground. I.E., if you wanted to make a statue on the floor, you could use these two layers.
Layers 3 & 4: Objects placed on these layers will go over Link, and I believe under enemies that fly. If you wanted Link to walk behind a tree and make it appear that the tree is in front of him, these layers would be useful.
Layers 5 & 6: Objects placed on these layers will go above everything. If you wanted to make a cloud appear in a certain spot and cover this spot, you should use these layers.
I hope this helps. I'm not too great at explaining things. :\

1, and 2 aren't under Link, they are on the same level. If you want to make a solid layer, use 1, and 2.

May I also add that undercombos for push blocks appear below both layers 1 and 2. Push blocks, even when placed on layer "0" will always appear over both layers 1 and 2. In a way, it is like a layer 2.5. You may not have needed to know this, but it can't hurt.

How do you use layers? I'm a bit confused about that.
