If I remember correctly, that tune is the one that Pamela's music box house plays after Link makes the water flow again. Following that tune for the opera is a good idea, in my opinion, especially if her daddy wrote it for her (like the song says) and her daddy wouldn't want to write her a sad or dreadful tune.
... I just researched it; the tune is actually called "Farewell to Gibdos". (Makes sense, really.)
Edit: Now that I think about it, the tune sounds like a slight modification of Mario 64's "funhouse" tune from the bottom of the ghost house... Well, they're both by Nintendo, so that makes sense!

Edit: By the way, I fully support your decision to exclude Link from the opera. Especially if the moon falls at the end. This will go to show the audience what would happen if Link never happened to stop by in the first place. Besides, Link mainly just lost his horse and Ocarina; otherwise, he wouldn't have been involved in these people's lives at all.
I was pondering that it
might be nice to have someone dressed like Link if there's a crowd scene. But, the more I think about it, the audience (that notice him) might end up thinking, "There's Link; why doesn't he do something? He's supposed to be the hero, after all!" So, it's just as well a good idea not to include him at all. (He's just a kid, anyway!)
