It might be confussing for you to see all these different items if you are used to all of those Zelda quests.

It's sort of a small side-area. However, I would highly recommend going there as you'll get the Silver Armor if you make it all the way through. Of course, you'll need Protoman's Whistle in order to make it to the end, and you'll find that shortly after beating level 2 (in fact, it's only a couple screens away from Level 2's entrance).

I noticed a problem with the shed containing the Gold Armor. I talked to the thief at the graveryard hideout, and obtained the crowbar from him. I didn't have any replacement keycards on me this time around just to see what would happen, and sure enough, even with the crowbar in tow, the door to the shed won't open. So I had to hightail it back to near Dr. Light's lab and get the replacement key, then I went all the way back to finally open the door. Yeah, a lot of trouble to go through thanks to a ridiculous bug. Is this happening due to the fact that I'm playing this on the 1.92 beta 182 player?

That version has always belonged to the forbidden list when it comes to playing MMDWR. Lock blocks don't work in 182 and other things are wrong too in that version so it's no surprise you are encountering bad bugs.
183 is definitely the best version for the quest. No serious bugs have been found when playing it with 183. It's IMO still the most bugfree ZC build/version so far. 182 and everything under it is a no no! 184 might be okay, I'm not 100% sure, and version 2.10 is okay if you just remember to make backup copies of your save file because 2.10 creates some nasty continue bugs (and it has also those really annoying midi problems which makes the quest sound like crap)

Needless to say, I can still beat the quest in 182 without encountering any real problems (besides the one I mentioned earlier).
