As for the Stray Fairies, I found a total of 13, not sure if there are more out there.

 
All I can say is, this is a pretty amazing quest so far. I truly hope you guys get this finished. Kudos to the team!

I really should make a cheat sheet to all of this stuff. I think Ether is correct. 
 
Collectibles:

Spoiler

You're missing 6 HCP's, 2 more quiver upgrades, 1 recipe, and probably some number of stray fairies. There are 20 of those in total (I don't know how many you have).

• Recipe: There is a hidden room in Coupled Crescent. Check the boss room.
• Quiver Upgrades: There's a merchant hidden on Rotgrip Isle, there's a chest in Hylia Bay east of the fairy statue, and there's another west of the castle.
• Strays/HCP's: Too many to list. I can create a walkthrough for these, maybe.

 
Jewels: 

Spoiler

You're missing 10 jewels - one of these is very unfair (you have to bomb jump in level 1), the others are all meant to be obtained though. One is from the stray fairy quest... one is from the same room as the recipe above. I'd have to create a walkthrough here to get the rest as well.

 
Items:

You're missing one bottle - complete the Poe Collector sidequest (He's on the King's Road).
The trading sequence is incomplete - you can trade your "Blue Ring" with an NPC on Rotgrip Isle. I can help you from there if you need it.

Yeah, sorry, this is the bullshit chest. You need to abuse engine physics to get it.

Okay, I found the secret room in Level 2, but what do I do with the button inputs? Pressing them doesn't seem to do anything.

There's no governing body but I think in a speedrun category sense it would count. Of course, the intended way to get it in the real game would be to come back with a different item which isn't in the demo.

Do you remember where you got the key to the warp zone? There's an interactive object in that chamber which allows you to use passwords.

Thank you! Is there any other area that I may have missed? I've looked everywhere and I am still missing 6 jewels and 3 stray fairies.

I actually just added a mostly spoiler-free set of maps to the main post which tell you where each collectible is located. For jewels and other collectibles, you can compare the icons and see what you're missing. They may be in caves, dungeons, etc. but they're somewhere that you can get to from the marked overworld screen. If you need help on a particular one, let me know and I'll try to assist.

Remember that for stray fairies, there is a jewel that will indicate these if you're on the right screen.

One small regret I have is that you get all the cool jewel stuff so late - already talking about ways to make that stuff come earlier in the full game. Great to see somebody experiencing the Great Fairy Sword though!

Great job! Though, one thing is still missing:

You can have a total of 7 magic containers/orbs. Currently you possess 6. But I bet you'll find it quickly.

Personally, I am having trouble finding one last Jewel (the red one resembling a flame; 2nd column, 3rd row).

According to the cheat sheet it's supposed to be at the burial grounds where you fight the red poe. There is one suspicious spot on the bottom left screen with brownish pebbles. However, I have bombed and burned, slashed and shot and pulled every single tile and object - nothing works. What am I missing here?

Yeah, that is the problem. Use the Great Fairy's Tear to make it a little more sane if you really want to get everything, it'll let you quickly scan every room.

9 dungeons, same as Z1.

If you interact to the Gossip Stone on that screen, you'll get a message that is the puzzle.
