And yes, change at least half the dungeons. Aside from the Forest, Fire, and Spirit Temples, they blow rocks.

Super Mario 64 DS at least had the decency to add 25% more stars than the original, along with 3 other playable characters, more bosses, and more levels. The GC version of OoT could've easily touched up the graphics a bit and maybe made the Ice Cavern into a full dungeon, at least.

They don't have to. Think about it.
1. You do the Epona sidequest as Adult Link.
2. You learn Epona's Song.
3. You go back in time, and now you can call Epona as a kid, too.
All they have to do is have Link make "friends" with Epona as a kid, and perhaps have an additional event at Lon Lon Ranch in the past (like Malon invites you to ride Epona sometime or something), and then the song could be the thing that allows you to call Epona in the past.
But all you're LOOKING at is the graphics. Just because the appearance is similar in style doesn't mean it'll work exactly the same. In fact, I guarantee it won't. Fans have already noticed telltale signs that OoT 3DS has a completely rebuilt engine, unlike Super Mario 64 DS.
I am looking forward to this, because Twilight Princess' engine was leaps and bounds beyond OoT. All the movement was much more refined and much, much less buggy. In fact, I think it'd be great if they added a few new combat moves into OoT 3DS, to keep the combat fresh like TP. My days of being enamored with simple sidestepping and jump attacks are over, after all.
If they rebuild the engine and all the graphics from the ground up, it IS a remake. A port, by definition, is just moving the same code to a new system, and perhaps skinning it over and making a few tweaks and additions, at best. If they wanted to do only that, they could have just ported it onto the original DS.

Are you saying you can leave the courtyard where Zelda and Impa are standing without first learning Zelda's Lullaby from Impa?...
Then yeah, what's more significant is that you're skipping Zelda's Lullaby; it's not quite the same as full-on sequence breaking.
