The flute takes you to only outside of completed levels.

There's an extra key in each Level 1-7. Level 8 has 7 more locks than it does keys. You need those extra keys.

OK, here's my question (attempted to be spoiler-free):

I have the item from the master dome, but can't do anything nifty with it. . . only one place in zora and one place in goron. Where am I missing?

I had a few questions about this quest:

How do I reach the Level 3 Boss? I looked everywhere, and I can't find it.

Where is the Magical Sword in this quest?

How do I reach the mini-boss in Level 7? I seem to get stuck in the loop it is.

Thanks to DFW for making an excellent quest, albeit frustrating at times.

Alucard:
1) The far bottom right exist, check those two eyeball statues.

2) The magical sword is on death island.

3) The mini-boss is only accessible on the right entrance to the dungeon. You simply go straight up and follow a few bends here and there and once you hit the northern portion of the dungeon, head right.

I am trying to finish off level 3 ( snow island) and I can't get into the 3 rooms where the final boss is. Where is the warp to get to the boss? I have all the items found in level 3. Thanks for your help.

OK, I'm tired of covering the same ground over and over in Level A. Can someone give me a clue on how to get to another room...any room? Preferably one with the hammer in it.

Check the entrance.

If you mean the bombable eye statue, I've been there, done that. Most of what I can't get to is the upper left, and of course the boss area, upper right.

Keep looking for any walls to bomb after that and such. I don't know really where you are stuck, but there's always an alternate way to go after each passageway, be it a bombable wall or walk-through or what.

Well, from the entrace to level 5, go north three screens to the darknuts, head west a couple screens until you reach the block puzzle. Bomb the left wall. That should eventually lead you to the hookshot. Just bring 2 keys with you.
