Um, that's a regular locked door, not a boss door, if you mean the room I think you mean (the room with a column of 5 pots in the center with one of them gray, and a giant metal pot to the left - the boss door room also has two underwater pillars, but they're beneath the walkway and there's no puzzle to solve in that room.) I got stuck on this room for a long time too and was almost ready to ask for the solution in here; if you still haven't figured it out:

I downloaded the 12/7/2011 update from the 2.5 db, but it doesn't say which version of 2.5 to use... I've been playing in RC2; should I still be using the 254 beta recommended earlier in the thread, or was that for an older version of the quest? (I wasn't sure if the 2.5 db additions were all updated to RC2 or whatnot, since none of them seem to specify older betas... I've been playing this in RC2, the links to RC2.5 on shardstorm being kaputt for whatever reason.)
I made it through Level 4 to the two-underwater-pillars room with the Wooden Sword, since I gave up finding the key I needed to pass the darkened room in the White Sword cave. After reading through the thread here, I realized I could go back and get it; still didn't find the key but had the extra one from Level 4, which after acquiring the White Sword I backtracked and promptly solved the puzzle to get the key there heh heh.
One buggy thing I've noticed: the L-button only toggles back and forth between the Boomerang and Bombs while in the White Sword cave as well as the Cemetary section of the overworld (both on the Main Screen as well as the Submenu) instead of cycling through all your items. R works fine. Don't know if that's a bug with RC2 or the quest custom menus. But L works normally everywhere else in the quest I've used it.
Also, I noticed that once you get the Stepladder, you can cross the gap on either side of the big chest it came from, and scroll into the room above it, where you can take a moment to look around and then get your up+a+b on.

This quest is awesome, it's the most fun I've played since Hero of Dreams. (Admittedly I haven't played too many quests here through to the end.)
EDIT: Also, after beating Level 4, I used the Whistle Warp and ended up on the Island just north of the west exit from Kakariko. Not a big deal, since all I got was a 30-rupy secret, but it let me cross back onto land going south, even though I didn't have the Raft yet. My memory of TLOZ is vague, but I think that island is where Level 4 was located? The other three warps I've accessed so far are the house where Level 1 was in TLOZ, the Fairy Pond where Level 2 was in TLOZ, and the beach in front of RfH's Level 3. So it seems like reaching the actual Dungeons' overworld locations unlocks the associated Warp location; I'm just wondering if any of the later Dungeons unlock a Warp location from an associated TLOZ Dungeon location that's supposed to still be inaccessible in RfH...
