Link's Awakening but I'm giving the vote to FSA in a hypothetical non LA world. I also don't remember the Oracle games much but I figure they might be a contender if they were more fresh on my mind.
EDIT: Actually screw it, I think FSA even in a world with Link's Awakening. FSA is just good.

I voted Oracle of Seasons, but to be honest I struggle with listing definitive favourites. I like most of the 2D Zelda games, but even among the ones I like the most I often like them for very different reasons.
Like, A Link to the Past and A Link Between Worlds both have really good overworld exploration (though done in different ways). I love the story in Oracle of Ages and to a lesser extent Link's Awakening. Minish Cap has really good dungeons and game feel, even if I also think it's a bit on the shorter end of things. I could go on, but sufficient to say I like a lot of these games, just for different reasons, and that makes it hard to pin down a definitive favourite.
Oracle of Seasons is the game I come back to the most and replay in its vanilla packing though, so that has to mean something.

This is genuinely a tough choice because it's a toss up between ALBW, Spirit Tracks or Minish Cap and I just can't pick................ but for now I'll say Minish Cap
