Check if the combo's type (right click on it->Edit combo) is a Bush->Next, Tall Grass->Next ect. It could be the tileset defaults to that graphic not having that property. Also check and make sure you've placed your combos on layer 0. A lot of combo behavior does not get along with layers.

Okay so along the bottom of the editor window, above the minimap but below the screen itself there's two rows of buttons.

The lower ones with the labels (for example Ground (Walkable) Layers) let you select a layer to draw on and the checkboxes next to them will toggle which layers are visible in the editor. By clicking the checkboxes you can hide certain layers and see what's on each. You can also see the currently selected layer as it's the highlighted button.

You can also hover the mouse over a combo to see a tooltip overview of what that combo is on the current layer.
