Combos/Flags
Script 1->5 are general purpose combo types, and map flags, that you can define by script. As an example, you can make code in your global active script, that makes any combo with a type of Script1 act as a pit, and if it also has a flag of Script 1, act as lava.
ZC 2.54 greatly expands the number of these to 20 of each type.
Screens
Script 1->5 are flags that you can use to direct behaviour via scripts on screens marked by them. As an example, you can direct a global active script to make it rain only on screens marked by Screen Flag 'Script 2'.
Weapons
Script 1->10 weapons are unused by ZC 2.50.x/2.53.x, so that you can use them for lweapon/eweapon objects under scripted control. In 2.54+, there are in-editor ways to use and define them.
Counters
Script counters are not used by the base engine, and can be used in conjunction with scripts, or the item editor, for custom effects. As of 2.54, these have been renamed to 'Custom 01' through 'Custom 20'.

Protip, it helps a lot to use a simple form of a question for a title, then put the meat of the question in the first post. This helps prevent cutoffs from happening and just makes it easier to read overall.
