Glad you've been enjoying the quest! Here's some pointers:

As Malstygian noted, there are three rooms where mushrooms are the same colour, which correlates with the hint provided in the dungeon. A good thing to take note of is the fact that the orange dust clouds can be used to teleport yourself to the floor below, and so is useful in backtracking to the earlier floors of the dungeon. If you do this, you should be able to progress. Hope this helps!

There are 3 rooms where all the mushrooms are the same color. I assume you've done what you needed to with the rooms with the green and blue mushrooms.

 

On the second floor from the bottom (B3, I think), there is a section to the left that contains the room with the red mushrooms and also requires at least 2 keys to access. You should be able to work your way over to it using your maps.

 

Will post a screenshot of my map if you're still stuck.

Thanks Joelmacool and Maistygian.  It ended up  being the mechanic that Jeolmacool mentioned that did the trick..I do not know how I missed that mechanic.

I am actually stuck in the same area of Carnia castle with the 5 ice blocks and 2 holes to "drop" them in.  I can get part way, but not enough to make it work.  Any tips.  

 

Really loving this quest BTW, definitely in my top 10.

Don't worry about the double post! ...It is quite funny how I didn't respond in time for both of these requests, and you both managed to solve the puzzle before I managed to check it. Glad to hear you solved it though!

To solve this, you'll need to manoeuvre your way around the teleportation tiles, with the path being shown on the left side of the screen. If you rotate that section 90 degrees clockwise, you should have the path oriented appropriately, allowing you to use that to make your way through to the switch.

To my knowledge there is not a way to leave this dungeon as you are under the ground for it.  It took me a few tries as well, but I ended up getting him with half a heart.  You can actually partially trap him on the opposite side of a hole while he has his sword out and hit him from there with your sword, bombs, candle, and arrows (I think I had them by this point).  He is hard, but not as hard as you think because:

You do not have to take out all of his life to win the battle. It ends after you empty about half to 3/4 of his health.

You don't need the Hookshot to beat the dungeon, and it's only used to get the piece of Cement located in it (and the Ladder doesn't exist in the game). You should have all the items you need to beat it, so be sure to try and access all four corners of the Castle, and try to work your way to the centre of the dungeon after that. Hope this helps!

Sadly there is no better boomerang in the quest, but the switches can be activated by using the Bow and Arrow, which might help!

I just finished the Work Site and got the bracelet.  I'm at a loss for what to do with it.  I loaded it up on my B button and have been pushing all the little rocks in the overworld in the beach area, but nothing's happening.  What should I be doing next?

With the bracelet, you should be able to lift those rocks (not push!), and so to do that what you'll need to do is walk up to the rock you want to lift, hold B (or whichever button you have assigned to the Bracelet), and move your character in the opposite direction of where they're facing. This should lift the rocks, and help you move on to the next area!

I'm wondering about the trade sequence.  I've had the cloak for a while and no idea who wants it.  Not that it matters much at this point, as I'm trapped in the big battle (and struggling to beat it) after The Fallen Domain and unable to exit back to the main world.

On the same screen as the Level 2/Worker's Mine entrance, there's a pool of water you can now swim across. There you'll find the "person" who wants the cloak.
