CastChaos: Actually, it's more of an Earth Dungeon, but it's underneath a nearby body of water, and a good portion of the dungeon is under that water. That's where all the water comes from.
Angeal: Oddly enough, neither of the things you've listed to me really bother me. I can safely assume as it being an Earth Temple that a lot of it got caved in...and some parts stayed perfect, lol.
