Off the top of my head.

Atari 2600: Custer's Revenge
NES: Super Mario Bros 3
SNES: Link to the Past, then DKC2 then Mario All-Stars.
Genesis: Sonic 2
PlayStation: FF7
N64: Rayman 2
Dreamcast: Sonic Adventure
GameCube: Super Mario Sunshine
PS2: Okami? Maybe?
360: Sonic Generations
Wii: Super Mario Galaxy 2
Wii U: Breath of the Wild (but MK8 and Mario Maker are hella close)
PC: A Hat in Time :P

Game Boy: SML3: Wario Land
GBC: Pokemon Crystal
GameBoy Advance: Zero Mission
DS: Super Mario 64 DS
3DS: OoT 3D

I guess, technically this makes Mario my favorite series. Probably accurate.

SNES - tloz: alttp
GC - tloz: WW/OoT
GBA - tloz: LADX/Oracle series (never had a GBC)
Wii - tloz: SS (lend out, I didn't own it)

PC - Guild Wars? ZC?

I also played a few older games on an emulator. Not proud of it, but like some might guess from the list I lack money. Right know I still own a GBA with 5 games (3 for GBC) and my sister is supposed to have the GC and two games for it (I haven't seen it for some time and I fear it gave up over the years). My sister's favourites would be Yoshi's Island for SNES and SSB Melee for GC.

This may be a bit complicated, since some of these are for systems where I don't own the console anymore. (Usually due to the fact the game can be played on multiple systems and I only have the latest.) Consoles with an asterisk are no longer owned.

A singular favorite game on a console?  Are you mad?  That's impossible, too many genres and good games out there to pick just one.  So, let's put a list here...

Gameboy / Color:  Link's Awakening DX, Oracles, Pokemon Crystal, Dragon Quest Monsters 1 and 2, Pocket Puyo Puyo Tsu, Sun, 4 (Yon)

Gameboy Advance:  Pokemon Fire Red and Emerald, Link to the Past/Four Swords, Sword of Mana, Kingdom Hearts Chain of Memories, Final Fantasy 1 and 2 Dawn of Souls 4 5 and 6, Final Fantasy Tactics Advance, Puyo Pop, Puyo Pop Fever

Genesis:  Sonic 1 2 and 3 & Knuckles, Columns, Columns 3, Puyo Puyo (Dr. Robotnik's Mean Bean MAchine) and Tsu, Streets of Rages 1 and 2.

Playstation 1:  Crash Bandicoots 1 2 3 Team Racing Bash, Tomb Raiders 1 2 3 4 5, Legend of Legaia, Final Fantasy Tactics, Castlevania Symphony of the Night

Playstation 2:  Castlevania Curse of Darkness, Ratchet and Clank 1 and 2, Tomb Raider Angel of Darkness

PSP:  Daxter, Final Fantasies 1 2 and 4, Final Fantasy Tactics War of the Lions

DS:  Pokemon Platinum and Heart Gold, Dragon Quest Monsters Joker 1 and 2, Kingdom Hearts Re: Coded, Puyo Pop Fever 2 15th Anniversary 7 20th Anniversary

PC:  Terraria, Starbound, Puyo Puyo VS 2 (fan program), Cube World (though it was unfinished, I did enjoy playing it), Puyo Pop Fever

I'm with Koh on this one. Some are simply too hard to pick a single favorite game...

NES - Super Mario Bros. 3, Mega Man 2, The Legend of Zelda.
SNES - Super Mario World 2: Yoshi's Island, Kirby's Dream Course, Super Mario World, Donkey Kong Country 2 and Mega Man X
N64 - Harvest Moon 64, Super Smash Bros, Paper Mario, TLoZ: Majora's Mask and Super Mario 64
Gamecube - Paper Mario: The Thousand-Year Door, Super Smash Bros. Melee, Kirby Air Ride, Harvest Moon: A Wonderful Life, Super Mario Sunshine and Sonic Adventure 2: Battle
Wii - Super Paper Mario and Sonic Unleashed
Wii U - Super Smash Bros. for Wii U
Switch - TLoZ: Breath of the Wild

GB - Pokemon Yellow and Super Mario Land
GBC - TLoZ: Link's Awakening DX
GBA - Pokemon Ruby, Sonic Advance series and Dragon Ball Z: The Legacy of Goku II
DS - Pokemon Mystery Dungeon: Explorers of Time, Pokemon BW2 and Kirby Super Star Ultra
3DS - Pokemon Sun and Mario Kart 7

Playstation - MediEvil, Pac-Man World and Crash Bandicoot
PC - Terraria

Of course it's too hard to pick just one. That's the point. It doesn't mean one is head and shoulders above the rest, the point is to highlight a few games (one per system) that we really want to call people's attention too, as opposed to making an overwhelming list

Dittoing what Cukeman said. Being unable to pick between two is one thing. Listing all your favorites creates a massive list nobody's gonna read. Anyways...

NES: EarthBound Zero/Beginnings
SNES: Final Fantasy VI
N64: Majora's Mask
Gamecube: Wind Waker
Wii: Trauma Team
Wii U: Xenoblade X
Switch: Breath of the Wild
(Okay that last one's kind of cheating since I played it on Wii U and don't own a switch but it lets me put one more on the list)

Gameboy: Pokemon GSC
Gameboy Advance: Mother 3
DS: Ghost Trick: Phantom Detective
3DS: Pokemon Moon

PS1: Ace Combat 3 (JP)
PS2: Jak and Daxter / Jak 3
PS3: Assassin's Creed II / Assassin's Creed Revelations

PC: Bioshock Infinite

Admittedly, I don't have a huge game variety (or a console variety), so prepare to see a lot of Zelda games show up :P

GB - Link's Awakening

GBC - Oracle of Seasons

GBA - Minish Cap

DS - Puzzle Bobble Galaxy

3DS - A Link Between Worlds / Pokemon Alpha Sapphire / Pokemon Moon (tough choice between all 3)

PS1 - Puzzle Bobble 4

PS2 - Sonic Unleashed

GameCube - Wind Waker

Wii - Twilight Princess

Wii U - Wind Waker HD / Breath of the Wild

PC - Geometry Dash

I also own a PS4 and an XBox 360, but Joel mostly plays on them and I rarely touch them ever so I got nothing for those :P I probably missed other things, but this is what I remember.
