I think the two games really compliment and build on each other. Hard to separate them.

Both are equally great. ALTTP has better battle mechanics, scope, two worlds, snes power, tons of temples (12). LA has better story, more unique world, more charm, better characters and npcs, a evolving scenario, mindblowing moments like walking with Marin or the ghost with the abandoned house, better music...
LA was the first Yoshiaki Koizumi game, so it has that magic that made the 64 Zeldas so amazing. LA was the first DRAGON QUEST experience in the series. LA-OOT-MM has ton of stuff inspired by Dragon Quest and Mother, because Koizumi was a big fan of those.
