Well, i figured it out,  but i think i ran into a glitch. I found a bombable wall in a cave,but i cannot go through the entrance.

Where at? I don't know of anything like that.

I am just not understanding what the hint guy in the purple part of the map is trying to tell me.   I beat the game but cannot find super bombs, a key to open the lock in the graveyard, I feel like I'm missing a fair bit of content.   I'm playing the DX version.

I assume you mean the hint in the forest? There is a screen in the canyon area which you can use the arrows to unlock a secret passage.

Found it.   Thanks.   Now I see what the clue meant.    I don't recall seeing a place to use my new item but I'm not asking for help yet.

 

Edit:  I discovered the same bug as the poster above.   There is a bombable wall in the canyon cave that leads to the screen with the secret.   But you can't enter the door you created with the bomb.    I also can't find anywhere to use the item I got in the graveyard.

What bombable canyon cave wall are you referring to? The item you got in the graveyard is meant to be used in the area near level 9.

feather from eddys ways, and in the sidescroller cave there is a ladder and a way to enter on the other side I can't get to.

So I finished the main game and most of the extra content (I think), and am pretty stumped now.

You've got to think really outside the box with that puzzle. If you want the blatant answer...

You have to jump and switch between the screens constantly to get to the upper screens.

 

The 3 is purely symbolism. By the looks of your inventory, there's still quite a bit of content you're missing out on.

Well I had to take the blatant answer, never would have thought of that...

 

Cleared the sidescrolling cave (twice to be sure I didn't miss anything) but only got another ending (got neutral and good now) no item progression or anything.

I don't suppose there is a way to go right here?

Soo I'm stumped again and maybe the content I'm missing is just too cryptic for me to find.

In tree willy, there is a cave beyond the water that will give you a hint as to where to go for one of the secrets.

You mean the guy saying "Removing its sight will show you the way"? I thought that hinted to shoot the arrow on this screen https://imgur.com/a/U2Xb8o6and I already did that.

 

I showed my inventory few posts above and it hasn't changed for hours so yes tell me where something I'm missing is if you would, thanks

In Rose Dungeon on the screen right of the entrance with the warps, the blocks can be pushed to reveal a walk-through door to the north. This gives you the Magic Book which can be used on a tree at the screen w/ the Rudolph's Catle entrance.
