Basically I have water and red water (lava) on the same Dmap, but I dont want you to be able to swim in both when you have the flippers. Is there any solution to this that doesnt require removing the lava?
How do you disable items on a screen instead of the entire Dmap?

I believe there's the Moosh Pit script, not sure if you can do that and also have pits.

I have the same thing. But I have copied the "Water Field". The one is the normal Water you can swim, and the copie field is, Lava with dmg or "Wall" you cant enter.

Yeah, I would give Moosh Pits a shot.
Another thing you could do is just make the lava a normal solid combo.
Based on the comment I saw on your quest, you want to hookshot over it.
To make a solid combo that can be hookshot over, you can change its combo type to Hookshot Only.
Here's the script if you wanna try setting it up. I like this route more, but if the script is confusing, the above method should help you.

You didn't mention whether you are using a script that makes the player "drown in lava". If you don't, and if you're fine with the player simply getting hurt when touching the lava, you can just make the lava tiles solid damage combos instead of water combos.

How do you intend the player to cross the lava?
You can make it a normal solid combo, with an inherent flag of Ladder/Hookshot. That's the simplest way to fix this.
P.S. To answer your actual question, scripting is needed for single screen item disabling, unless you put that screen on its own DMao.
