This is a random thread idea I just had while playing OoT 3D, and thought it could be a neat little topic idea. When I say the "little things," I mean little neat nuances or added touches that really increase the immersion or enhance the experience. In particular, what I noticed that inspired me to make this thread was the sunrise/sunset in OoT 3D; catch the sunbeam at the right angle and with the 3D on, and it truly is beautiful.

 

There are many things like this, and some I'm sure I'll think of later. I just wanted to see how many other people notice stuff like this, and what. :)

When I was little, I was always fascinated by the "moon" in Jak and Daxter. It was a second star, actually, a green, glowing that moved across that night sky. It always captivated me, for whatever reason. What I didn't learn until recently is that it moves in the same pattern in the second and third game, and that, if you activate this cutscene where Jak looks through a telescope at a spaceship at the right time of night in the third game, the cutscene actually shows the "moon" moving through the telescope's field of view, with the spaceship eclipsing it with some pretty cool lighting effects. I didn't even know about it til probably the 5th time played the game, years after its release. I was amazed that they'd actually thought of that. Chalk it up to The Developers Think of Everything.

 

And then the PS3 ports of the game replaced the moon's graphics and now it looks dull and boring. I don't know why they did it, but it makes me really sad. :(

In Wind Waker the sound effects that play when you hit enemies. It was pretty cool.

There is a Skyward Sword poster in the Gerudo Fortress in OoT 3D.
Lighting up all the torches in a particular room as Fire Mario in Super Mario 3D Land (World 5-2?) plays the OoT secret SFX.
The gore in Terraria effects that you produce when you get hurt vary on the amount of damage you took when you got hit (none if you take little damage, small amount if you take some damage, etc...)

Skyward Sword, you can use the Gust Bellow on NPCs which cause them to do a small animation. You can make rupees spin, whee~

 

...Or even more fabulous, blow Ghirahim's hair.

Aside from the gold and black color schemes, all the alternate colors for Pit in SSBB were already used in the original Kid Icarus for how powerful your arrows were.  1 strength is the standard white, 2 strength is Green, 3 is Blue, 4 is Red.

 

All the references to the original Zelda in Skyward Sword were really neat to find- the Hylian Crest is all mossy and stone rather than gold, and Ghirahim's sword is similar to the sword on Z1's title screen; there's the obvious "It's a secret to everyone!" and "It's dangerous to go alone!" lines, and finding the pieces of the Triforce once again.

 

Also, the title screen music in OoT is just the whistle music from Z1 as well.  Didn't notice that until several years later.

In Majora's Mask, Majora's Incarnation sings the opening notes to level nine from Zelda 1 during one of its dances, the ballerina twirl. That was pretty fantastic.

In Fire Emblem Awakening  during battles there usauly are things such as birds & small animals in the field (outside only of course) but I thought that was a nice touch. Though in Chapter15 I saw a dead dog 0_0.

Also you can see cloud shadows in some stages.
