I am using the newest version of Zelda Classic and I am trying to set up a whistle trigger. I have the tiles set up, but the help says the tile selected will turn into the 'Whistle' secret combo when triggered. I have looked in the secret combos page, but I cannot find an secret combo labelled whistle anywhere. Is it labelled as something else?

If the help file says that, then it's wrong (or at least not clear).
If you check "Whistle->Stairs" in the screen flags, the whistle will make the stairs combo appear.
If you are using a whistle trigger flag, then whistling on the flagged combo will make secret combos (16-31) appear.

Ok.
So the whistle trigger tile will not change unless there is a secret combo tile on the same square, but using the whistle will trigger all of the secret combos?

Yes, the whistle trigger flag does not mean "this combo will change when you play the whistle", it means "secret combos will change when you play the whistle on this flag". I think you'll also need to check the "Hit all triggers -> 16-31" box in the screen flags.
Also note that if you use the "Whistle->Stairs" technique, the "stairs" combo can be anything (it doesn't have to be stairs), but then you only have one combo to work with.
