I also managed to reach the boss in Level 3 without the Boss Key. For your information, I am playing this on the latest version of 2.50. Either the quest file is bugged, or a Boss Key Door is needed.
Despite the placement of spikes, a player can get beyond them by using the candle, taking the minor damage from the flame, and use the knockback caused to launch oneself backwards. The most noticeable time this can happen in Level 4, where I was able to obtain the Boss Key before obtaining any of the dungeon items.
It is a good quest so far, but it needs some foolproofing to be polished.

I remember playing this a while back and was ruled by older players and updates etc etc.(special y player v2.10)
thinking to give another spin with the now new builds like RC-4 RC-5

What were to happen to a player if he or she were to fall into the Moblin Pits before obtaining the Hookshot? There does not seem to be an exit that allows a player to return to the waterfalls if he or she were to fall in by mistake.

Hey, I've been stuck on level 9 of this quest for a while and I don't know how to get to the remaining rooms this quest shown here (which is the mouth area and the top spot where Ganon is).
I tried looking for help through the previous posts but nothing was helpful. Also for anyone who has played this quest before is this staircase suppose to lead to an empty item cellar, because from my previous experiences of encountering an empty item cellar in a quest it is usually a bad sign (like some kind of bug making the quest unbeatable).
