I'm working on a tileset that has one rule to it: it's only allowed to use the colors that the NES could use, but it does not have to follow the four-colors-per-tile rule that the NES had. It has full access to the entire NES palette at any time.

If you've seen any pictures of the NES palette, you'll know that whoever picked out the available colors chose a horrible selection. However, I've seen some amazing dark and moody palettes for games, such as Metroid or Batman. These games tend to use black as the primary color, and all of the other colors are generally highlights.

I'm having a really difficult time trying to incorporate this art style into a dungeon design. Does anybody have any advice or know where I can find a tutorial or something that covers this particular type of appearance?
